As our model needs some of smoothness so you first undo the process of booleans. Pressing Ctrl + z is hotkey for Undo or use the Undo tool form Edit > Undo

Now select the base and open the polygon menu and go in mash.

Mash >Smooth

 

After using the smooth command object converts like the picture bellow

 

You can see the roughness is not more exist. Downwards the shape has changed just because we had only single edge there. Use bevel there and create shape like this.

 

I used smooth twice and then used booleans difference.

You can also change the smoothness options from smooth option penal or open the channel box and select the object you just use smooth mash. You can change divisions smooth Uvs some kind of stuff also.

 

Now we are finished with the base smoothness now go ahead and use the difference. ( This is the way I like to use difference some times as I have no longer need to smooth the object)

Now go ahead and delete the History once again.
